He'd promised Harry he'd go back, when he was ready.
If Cooper stays in Milliways any longer, he's going to start finding ways to convince himself that he doesn't have to go back yet.
But Harry looked exhausted, when Cooper spoke to him, and the ensuing assassination attempt probably didn't do him any good, either.
As tempting as it is to keep making Milliways his bolt-hole -- any bolt-hole in a storm -- Cooper knows that he can't.
And so that's why (after leaving notes for Moiraine and Clarice letting them know where he's gone; there's an ongoing investigation, after all) Cooper faces the front door, and reaches out and turns the knob.
And goes out of Milliways, and into Twin Peaks.
